Ok, I did a little bit of research (and I mean a small amount) and I was not coming up with a definite answer. In a nutshell, It seems that the points are based almost purely on the raw time plus any penalties such as Failure to neutralize, Failure to engage, no shoots, ext. But if you get B,C,D hits it does not add penalty time to your raw time. So whoever gets the fastest time gross time (including penalties if any) get 100%, then the 2nd fastest gross time gets the next lowest percentage and so on and so forth.
Do I understand this concept correctly? Im just trying to figure out "how the game is played"
Back in the old days with paper you had your raw time and then if you hit an "A" target you had 0 time added, a "C" hit might have added like .5 seconds and a complete failure to engage might have been a 3 second penalty (meaning that if you had 1 last target to engage and you ran empty and it took you 5 seconds to do a reload, you were better to just not shoot the last target and take the 3 second penalty for failure to engage).
How does everyone else interpret how the machine calculates the score?

For USPSA/IPSC scoring, think of it this way: at the buzzer you are trying to score as many points as possible in the shortest time possible. The best two hits on a paper target are worth a certain number of points (see below). Knocked over steel is worth a full-value A hit (5 points). Missing hits on paper, missed steel, or hitting a no-shoot COSTS you ten points each, in addition to the lack of points for leaving the target "un-neutralized", if you will. Your hit-factor (which is calculated by taking your accumulated points on a stage divided by your time) determines stage standing. Then, for match results, each stage is worth a certain number of points and the stage winner gets full value. Everyone else gets a percentage of "stage points" based on their hit-factor compared to the stage winner, and this is done for each stage, by division. Your total stage points is what determines your division standing. Finally, it is all calculated again for the entire field which gives us overall results. I think....
MINOR A zone = 5 points B zone = 3 points C zone = 3 points D zone = 1 point
MAJOR A zone = 5 points B zone = 4 points C zone = 4 points D zone = 2 points
